Yeah, sorry Slade, but I don't know where you're getting your facts from. No direct references are made to the Master Chief (Or John, or Spartan-117, or any variation thereof).
Marathon is certainly a spiritual ancestor of Halo, but the two universes don't tie into one another directly. For example, it's alluded to in the game that the Battleroids developed during the war between Icarus and Thermopylae were developed using possibly Jjaro technology, all the way back in 2194. The Spartan II's were developed shortly during the war with the covenant, which in the game is in the year 2552. Spartan-117 is a Mjolnir Mark IV in the Halo universe, which are the same type of Cyborg troops that helped defend the colony Tau Ceti from the Pfhor attack wave.
If there were really a big tie-in with each other, there would have to be a big hullaballoo with the Marathon, since it would have been launched only a few decades short of the war and be the size of Mars's moon Deimos (it was made from it, after all). However, nothing's referenced.
I don't know how John could have lived for two hundred years, and then apparently survived in fit enough shape to invade the Pfhor homeworld (?). I don't remember any references to the flood, but there were certainly many references to other races that stood against the Pfhor - the S'pht, the Nar, the Jjaro (extant races or otherwise), but nothing explicitly mentioning elites or covenant?
But hey, anyway, if we're talking similarities, there are Marathon logos on both the side of the Pillar of Autumn, and on the chest of Captain Keyes.

ok ok ok I hate to contradict but I just finished the story of marathon yesterday, I have to say I got several references to halo. This biggest thing I found is the reference to the Spartans. Because people want proof I am copying direct text from one of the final screens in the game, I got it from this site: http://marathon.bungie.org/story/

I am disturbed by how easily the cyborgs were secretly assimilated into our midst, and believe that this event predates the Marathon's launch from Mars three hundred years ago. Although the results were unquestionably for the best, their presence on the Marathon could only have been to further wicked ends. I'm certain the real answer lies somewhere in the tumultuous, back-stabbing politics of Sol during the early twenty-fourth century.
That's in the last level, Ingue Ferroque. The other reference I'd like to point out is the one that Tycho makes in the level, Beware of Low-Flying Defense Drones...
Heres that quote: Thank heaven, the ceremony is over. The UESC president came aboard Marathon and gave a speech. Short, but to the point. He was surrounded by his 'bodyguards'. How ironic. "This, the grandest technological achievement of all of mankind..."
Had he only known that it carried also all of the destructive knowledge of mankind. Ten cyborgs.
I'll be glad to be put in stasis for the next three hundred years. Marathon was the only good idea that the UESC has had in a long time.
Okay so if there were ten cyborgs(apparently mjolnir soldiers) and nine were planet side and one was one the marathon(most likely you if you play infinity) I think we can make a decent supposition that marathon is in fact a prequel to halo. If if their not directly related, if you STILL want more evidence, go check out that site up on top, the story one, they cross reference a ton of things.

Not trying to prove anything, just pointing out a similarity. The beginning levels of marathon 1 and halo 3 are both called landing

Well if you beat halo 3's campaign on legendary, after the clip of chief getting into the freezing thing and his funeral and all that, it shows the broken piece of ship that the chief is on, floating towards marathon.
And the security armor variant is the same armor as the guy in marathon.
